Well, first the pressure in the space within the individual particles which make up the pokemon is released due to an imbalance in the gravitational field of the pokemon. That is the reason for the red beam. This causes the pokemon to shrink. The energy from that pressure causes the pokemon to move towards and into the pokeball due to the increased gravitational pull from the pokeball. Inside of each pokeball is a tiny mansion fit to the pokemon within it. That part is magic.
