I think each pokeball has its own ID number, and when you catch a pokemon it's ID and the pokeball it was assigned to's ID are recorded by the pokedex and sent to the PC. And sense you can only carry six pokemon, you should be able to determine what pokemon is which, or just use your pokedex if you are unsure.

That one guy had a lightening bolt on his pokeball...

You make a seal for each one to tell them apart.

I always wondered this. They never look too closely when they pull out their pokeballs, and you never see any markings or words on them at all. The crocodile pokemon was the only one with a unique pokeball. What, are all the trainers psychic?

I would put pokeballs in diffrent spots just because it would be easier for me to remember.

I saw this and thought "Oh, FUCK YEAH‼" Hopefully we're talking about the 1st and 2nd gen before it was ruined.

I've been wondering about that for the longest time... I'm glad I'm not the only one xD

in the early manga before the anime i'm pretty sure the top half of the trainers pokeballs were semi-transparent, and that's how they could tell (just check out the first few pages of 'Pokemon Special') maybe that concept was kept in, only not animated to save time.
