The only problem is you wouldn't be able to roll it up. Unless they came up with another way of getting the glue out.. sort of like those Push Pop Candies..

A rectangular shaped container would do.

Although that was my original thought, a square container would not allow the glue to spin up and allow you to get more glue out of the container. So it wouldn't exactly work.

Once you use it a couple times the corners would get rounded anyways, the glue is very malleable

You lost me at all...Once you get a square glue stick, you'll realize how many circular things you glue and how much easier it would be to have a round glue stick.

The corners of the square would get squished though, and then it'd end up round anyway.
