Otaku holds the same negative connotations in Japan as the word stalker or pedophile in America. >___> The only thing worse than an Otaku is a Hikikomori.

Hahaha yeah, I know, my Japanese friend recently informed us of that... XD But everyone I know still prefers 'otaku' over 'weeaboo' LOL

From a Western perspective (I know the Japanese definitions are different), an otaku is usually someone who's just into anime, manga, video games, etc. A weeaboo is someone who's obsessed with Japan, usually as portrayed in anime, manga, etc.
Different definitions. >_>
