I would say the difference is that when you're just being polite/civil then you aren't pretending to like them or be their friend, you're just not in their face starting drama.

Two-faced: "Oh my gosh, Mary, you're so pretty, you're my best friend, I love you!" But behind Mary's back: "I can't stand Mary, she's so ugly, I hate her!"
Being polite to someone you don't like: "Hey, congrats on becoming county queen." "Thanks!"
