Closed-eyes can be used to represent a knowledgeable character, or a sly character. Other times it's used to show that a character has poor vision and constantly squints to see, but that's rarer (surprisingly).
Also, considering Japan's still a country with humans, there are also small-eyed people as opposed to large-eyed people. I'm guessing closed-eyes are used to represent a character with "squintier" eyes.
