It's called a platform shift in the party system...look it up....it's happened several times in U.S history. It commonly happens when there is major legislation passed, major events in history. Like you said the Civil War was a major point in history where the parties shifted. As was the Progressive Movement, New Deal. I'm sure at some point it will happen again.
As far as the KKK, why do they champion every Republican candidate there is? Between the two the Republican party is most aligned with their ideals.
You almost have to see these political parties as a sports team when looking on the historical level. People flip sides all the time. There comes a major shake up and it pretty much becomes free agency. Sure the team has the same name but the players are all new and they all come with their own set of talents and beliefs.
There never was a flipping of sides.

I've already debunked this. Republicans of today are what used to be the Southern Democrats. The two parties shifted platforms in the mid 1900s.
