Par is just a standard or average. It's not necessarily a good thing.
Let's say you're counting the average amount of mistakes in books. If par, the average, is five mistakes, and the book you are currently looking over only has two mistakes, the amount of mistakes is sub-par, but par is a bad thing, not something desirable.
The common meaning of above par has come to mean better, and below par has come to mean worse, but that is just one of their definitions. They also mean above or below a standard or average level, respectively.
It also depends upon what is being called sub-par. If it is the golfer's score that is specifically being called sub-par, that's obviously good. But if he or she is being called sub-par, because he or she is doing worse than the other golfers, that's obviously bad.
I know this is a joke, but with many of these "how does that make sense?" there is usually an easy answer that can be figured out, and I can't stand not to explain it.
