There could be many reasons- Symbolism, to show a flaw, etc. I think J.K. Rowling was probably aiming at everyone has flaws, and physical flaws shouldn't hold anyone back. I might just be looking too far into this, but hey. It's a thought.

Magic may be useful, but it doesn't fix everything. There are plenty of things you can't do with magic - not to mention a level of morality in the wizarding world that works against perfecting people with magic. Otherwise, there would be no ugly witches and wizards. And in the real world, its possible to fix bad eyes with Lasik surgery, but most people don't - its just not that big of a deal to them. Like with Harry.
