Hugo means "intelligent", he's supposed to take after his mother, (even though warner bros. made Rose look like the brainy one and Hugo seem more like Ron). Also his name starts with H just as Hermione. and Rose starts with R just as Ron.
I don't recall the book saying anything about Hugo's intelligence. Ron said Rose had Hermione's brains, but no indication was made that Hugo was smart too.
The better question is, why didn't Giny get any input in the names of her kids? Every single one is named either after Dumbledore/Snape or Harry's parents, why couldn't just one of them be named Fred or Molly or Arthur?
Ginny probably had a lot of respect for Dumbledore and Snape, so it could just as well have been her suggestion. It's also entirely possible that she just liked those names, or couldn't think of any she liked.

I just assumed it was to keep up the trend of female names in the story. A lot of the girls are named after flowers (Lily, Petunia, etc.)
