Clapping might signify (if with music), playing the music along with them (by clapping to the beat), thus showing that they enjoy the music, and want to join in with the musician.

You want to tell the actors (or whatever) that you appreciated the show. As a crowd, you can't really talk, it will come out as a confuse noise. So let's just make noise to show we weren't indifferent, we can't (and shouldn't have to) do much more. You can shout, whistle, clap your hands, stomp you feet... Stomping is rather impractical and can hurt after a while. not everyone can whistle loud, and putting your fingers in your mouth is not the classiest thing. Shouting of course still works, but not in formal or "classic" places : compare a crowd shouting and a crowd clapping, it's easy to tell the reason why. And clapping is easier anyway, as shouting during a long time can hurt.
