If I had to guess, it would be because he wanted daughters of his own. Being a man of science, he would be constantly pushing himself to conquer greater and greater feats of science. Creating true life is one of the most amazing thing science could ever accomplish. Therefore, he wanted to create his own little girls with science, fulfilling two of his desires at once.

He was married to a woman and she died in a car accident after finding out she was going to have a little girl. After that the professor became obsessed with getting the little girl he and his wife were going to have. That makes it less awkward and is worthy of a superhero show.

Townsville was once controlled by the ganggreen gang him and other evil creatures, professor utonium was sad and tired of his life so he thought if he created little girls it would brighten up his life and make him feel a little bit happier. So he created them and mojo made him dump in the chemical x by bumping into them and "thus the POWERPUFF GIRLS WERE BORN!" so basically he created them to make his life less miserable and more to live for.
