It was because she asked to be in gryffindor. Rowling said this in an interview.

In the first book I remember she said that the Sorting Hat considered putting her in Ravenclaw, but ultimately decided against it.
Her being sorted in Gryffindor has to do with what she uses her intelligence FOR, as well as the other traits of her personality that extend beyond her intellect.

Kind of like how the Sorting Hat considered putting Harry Potter in Slytherin but Harry's determination to NOT be put in Slytherin caused him to be put in Gryffindor.

I disagree, because this was actually addressed in one of the books. You want a Gryffindor who didn't belong? Peter Pettigrew.

I've been thinking the same thing. James Potter, Remus Lupin, and Sirius Black seem like very similar characters, and Pettigrew is almost the exact opposite. I just can't believe they were all best friends at some point.
