It can be profound, but in real life it rarely is. It's almost exclusively used to mean "I don't really know what to say, so let's just move on and talk about something else".

I usually hear it like this: Boss: you didnt come in yesterday. That's a writeup. Me: you didnt put me on the schedule for yesterday. Boss: oh I must have forgot....well, attendance is what it is. Sign here.

I'm sure we don't disagree too much here, but when I use this phrase I like to expand on it to make it more clear. It is what it is. It has to be - it can't be what it isn't. It's it - that's what it is. You may ask, "what is it?" It's it. You want it all but you can't have it.
