You're paying for the amount of time they spend working on your vehicle. Saying you shouldn't pay for the time it takes to realign the wheels is like saying you shouldn't have to pay for them to put the wheels back on the car after changing the tyre. Part of changing the tyre is removing the wheel, so it needs to be put back on. You pay for the time it takes. Part of other work will result in misaligned wheels, so they need to be realigned. You pay for the time it takes.
